Description

This dataset contains records based on ITS metabarcoding data generated from drilled wood samples collected from holm oak (Quercus ilex) cavities in two Iberian Mediterranean forests (Cabañeros and Monfragüe National Parks). The goal of the study is to characterize fungal communities associated with cavity formation and wood decay and to improve understanding of the biological processes contributing to cavity development in oak ecosystems. ITS sequences were curated by removing of chimeric and non-fungal sequences. This research was supported by grant the National Parks Project (SPIP2023-029955) with Jesus M. Avilés as principal investigator and Maria Prieto & Ibai Olariaga as collaborators in the fungal part of the project.

Data Records

The data in this occurrence resource has been published as a Darwin Core Archive (DwC-A), which is a standardized format for sharing biodiversity data as a set of one or more data tables. The core data table contains 7,933 records.

This IPT archives the data and thus serves as the data repository. The data and resource metadata are available for download in the downloads section. The versions table lists other versions of the resource that have been made publicly available and allows tracking changes made to the resource over time.

Versions

The table below shows only published versions of the resource that are publicly accessible.

Sampling Methods

Metabarcoding of wood samples from tree cavities, extracted using an sterilized drill

Study Extent Cabañeros and Monfragüe National Parks. Selected old Quercus rotundifolia stands

Method step description:

  1. Sampels were obtained using an sterilized drill. DNA was extracted from each sample using the DNeasy PowerSoil Pro kit (Qiagen). The fungal ITS2 region (~330 bp) was amplified using primers ITS3 and ITS4 in a two-step PCR protocol enabling sample multiplexing. Libraries were purified, quantified, pooled in equimolar amounts, and sequenced on a NovaSeq PE250 platform (Illumina), targeting ~4 Gb total output. Adapter removal and primer trimming were performed with Cutadapt. Sequence quality was assessed using FastQC and summarized with MultiQC (Ewels et al. 2016). Reads were quality filtered, denoised, merged, and chimera-checked using DADA2. Amplicon sequence variants were clustered into OTUs at 97 % similarity using DECIPHER to account for multiple ITS copies within fungal genomes as well as intraspecific sequence variation. Taxonomic assignment was performed against the UNITE database using the DADA2 classifier and independently validated using the GBIF Sequence ID tool with BLASTN searches. Final taxonomy was curated combining both approaches, field observations, and phylogenetic analyses.
